This is the honest limitation of spot repair. New wood is raw; the surrounding floor has aged, oxidized and been walked on for years. Even the identical species from the identical mill will not match straight out of the box, and red oak in particular deepens noticeably with UV exposure over time.
Custom stain blending gets a repair close enough that most people never notice, and in low-visibility areas that is entirely sufficient. In an open, well-lit room the more reliable answer is to repair the damage and then refinish the whole floor, so everything is sanded and coated as one surface. There is a point where patching becomes false economy, and recognizing it early saves real money. Widespread subfloor rot, a floor already sanded to the fasteners, engineered plank with no wear layer left, or damage spread across more than roughly a third of the area all push the calculation toward replacement rather than repair.
Chronic moisture is the other signal. A floor that cups every summer is reporting a problem in the crawl space, the slab or the HVAC system, and repairing the boards without correcting that guarantees a repeat.
